The double by Whatley capped a two-run inning and gave the Indians a 2-1 lead after Miguel Aparicio hit an RBI single earlier in the inning.
After Spokane added a run in the fourth when Curtis Terry scored on a wild pitch, the AquaSox cut into the deficit in the seventh inning when David Banuelos hit a solo home run.
Spokane right-hander Tyler Phillips allowed two runs on six hits over seven innings, striking out 12. Everett starting pitcher Jose Santiago took the loss, allowing three runs and five hits over six innings. Alex Speas pitched two scoreless innings for his first save of the season.
Chris Torres hit a leadoff home run in the first inning for the AquaSox, his fifth of the season.
